Did you lose the XCode Command Line tools? I had to install them last week (after I had upgraded) and I swear on my life I had them before. (I would have had to have to have used brew and built as many of my projects as I had).

I did indeed lose those. It leaves your /usr/local intact, but removes your /usr/<everything else>.
Just re-installed them, all is well again.

Which is really as it should be. /usr/bin is typically considered to be the property of the OS.
